what are the best performances upgrades you can do to a NA?

I had a long talk with Chris Ott at Rotary Performance before my engine rebuild and this was his suggestion, almost verbatim...
"The stock 6 ports on the NA flows rather well and the real restriction is the intake manifold, the highly rich factory fuel mapping and the exhaust ports and exhaust itself." He also said "The best thing you can do is have us port the exhaust, remove the diffusers, and you need to get a good cat back system. After that, you need to get an SAFC and have us tune it on the dyno to lean the fuel maps out, and run a speed density system with the SAFC which removes the AFM from the equation."
That is as close to his exact words as I can get off memory, as this was a week ago we had the conversation. Instead of draining another $400 from my wallet on a street port, he gave me a sound plan and a more prudent goal. Good guy I must say. He also did the exhaust port for me for free, which was really cool of him. I was hell bent on a street port and he actually talked me out of it.
To summarize, EXHAUST EXHAUST EXHAUST, SAFC, and some tuning and you will have a nice, peppy, but streetable NA.
So, my plan in chronological order from this point forward is....
1) Get rid of the stock y pipe. He said if I want it looking stock, get a mazdatrix or RB y pipe replacement. The best is a single exhaust but I want the stock look so, that was his suggestion
2) slightly port and modify the stock manifolds.
3) SAFC and dyno tuning. He said the cost of an RTEK was too much, as you can get a stand alone for not much more than what an RTEK costs.
