Unpredictable start on rebuild

I have an NA that's about two months old and has 2,100 miles on it. After working through a bunch of quirks for the first few hundred miles, the car has been very reliable for several weeks. The last few days, however, I have been having a lot of trouble getting it started. The car will fire up very first thing in the morning without any problems, but if I am not careful, the car will die and be very hard to restart. If I spend time cranking or let it sit for a few minutes, the car will start back up, and then once I get it into traffic it will run flawlessly.

Now today the car fired first crank, but will not restart at all.

I do not know how related this is, but while sitting in a drive-thru last night, I sat and watched the volts on my SAFC slowly drop from 14.1 to 7.5 volts, and then the car died. I got a jump start and then ripped home. Decided to start troubleshooting that problem with the alternator, so I replaced it this morning, although I haven't had the car running long enough to see if that is the problem.

Also, the other night I started messing with the SAFC and timing just a little bit for the first time since the rebuild. However, when the problems started, I returned my timing and fuel corrections back to their original settings, though the problems have persisted.

Spark plugs are clean and I am getting spark. Injectors have been cleaned and from all the cranking the car will occassionally flood, and of course I deflood it. Compression is there.

the dieing after starting when cold is flooding... the waiting a few minutes to restart is a typical mild flood... if now it wont start at all, you've flooded it good

Did you get your alternator tested before you replaced it? I know some stores like advance auto parts or Napa usually have bench testers and will test you alternator for free. If you think it is an electrical problem then make sure all your connections are secure. Vacuum leaks are another possibility with starting issues. Also have you done any general maintanance after the rebuild? Like an oil change? Most rebuilders recomend a lot of oil changes after a rebuild, like one after 800 miles and then another after 2000 miles and so on. Also, if you flood spark plugs a couple of times they may look clean but may actually be fouled. You could always buy new spark plugs and see if it makes a difference, if not you can always keep them for a future plug change.
