If its an input/output shaft bearing...I couldnt see any solution besides replacing the faulty part. You've checked for fluid level I assume, proper gear oil?

yes, it has the proper type and level of oil. It has been rebuilt once 4 years ago, but the ptoblem started again a few years ago, just it is getting worse and want it to stop.

the noise comes with the car on, transmission in neutral clutch out.

hey man, my tranny was making that same exact rattling noise when my car was sitting in neutral, and the clutch engaged. When my car was getting the new engine, it was discovered that my release bearing was completely worn, and my clutch was gone as well. Replace the bearing before goin at it with the tranny.
