Tranny noise

We got my TII running last night, but there's still a noise in the transmission. Unlike the T/O bearing noise, this one doesn't go away as soon as the clutch is pushed in. The noise "winds down" for a couple seconds and then goes away when I push in the clutch (the car is in neutral). Does this mean my transmission needs new bearings? I didn't hear the noise before, but it could have been hidden by the T/O bearing noise, or perhaps the old nasty fluid was muffling it, and the new synthetic fluid is letting me hear it. Any ideas on what it could be?

You need to get a new T/O bearing. Whenever you press in the pedal you are engaging the clutch regardless of what gear you are in, including neautral.
