swapped trannys, now shifter sits higher

i had an 88 n/a tranny and i swapped in an unknown year transmission and im having grinding issues, witch i attribute to the age of the tranny, but the shift lever sits about 1 1/2-2 inches higher than before, and the shifter block sits a little to the right of the hole in the chassis. its almost touching the side of the chassis. any ideas? it drives fine in gear, but is there a way it could still not be straight?
