Stock Computer for Break-in?

Hey guys, I need some feedback desperately to help me come to a decision:

I have a large streetported engine that will be up and running fairly quickly (I hope :/), but do you think it would be safe to keep the stock computer for the break-in period?

I have 720cc secondaries in right now, so I wouldn't push it beyond whatever the rpm that triggers the secondaries is (3800?).

So... stock computer for break-in or take a huge hit and go standalone (E8 most likely)?

heres the idea i had
run a n/a stock cast manifold, and make a cheapy connector pipe to the cat

then make a CHEAP (this is only temporary after all) from where the IC goes to turbo and run it to the AFM.
Cost maybe $100 and will save you from blowing up a brand new motor, let alone boosting at all.
Its EXTREMELY hard to blow up an N/A even if you make it knock as many times as a mormon in L.A.
