Forget about the #2 secondaries (the upstream ones) for a moment, and just look the three throttle plates that all sit together. The primary starts to open as soon as you move the pedal, but the linkage that opens the #1 secondary throttles doesn't start opening until them until the primary has opened ~1.5mm. It's purely a mechanical linkage, with no dampers, springs or anything else. This keeps the primary port air velocity high at low throttle openings (cruising).
The #2 secondaries are operated from the a linkage on the #1 secondary shaft, but with a damper and spring arrangement that slows their opening rate. If you open the #1 secondaries slowly, the #2 secondaries will open at the same rate. But if you open the #1 secondaries quickly, the #2 secondaries will open at a slower rate to stop the dramatic change in air volume from causing a stumble.
If you remove the #2 secondaries like I have you still have the benefits of that higher port velocity, but stomping on the pedal too fast will cause a stumble. You get used to it quickly though. If you modify the linkage as Von has, obviously you can't get a stumble from the secondaries opening, but driveability, economy and torque will be affected because there's a lot less air flowing through the primary ports. Remember below 3800rpm all of the engine's fuel comes from those ports.
This is one of those mods which may or may not suit your driving style and vehicle use. And maybe my TB was different, but at full throttle my secondaries were very close to being fully open, and I couldn't see modifying the linkage making much difference to the engine's overall airflow, particularly considering all the other restrictions in the whole system.
Just try to forget the last post I wrote prior to this one. I re-read it about 12 hours later and saw I had my head up my dark spot when I wrote it.

BUT, here is what I meant to write:
1. MY secondary damper is missing. Gone.
2. The cam it rides on has been busted for a half year.
3. That means the secondary #1 and # 2 open at the same time and the same rate.
4. There is nothing to slow down the rate the #2 plates open vs the #1.
5. I don't experience any hesitation at all.
6. I have my spare throttle body in my hand and without the damper, it works as described above.
7. My experiences with the above description will never be resolved vs the people who did the throttle body mod and have a hesitation.

So if you drive along at a steady speed in 2nd gear and then floor the throttle quickly, it doesn't bog at all? Not even a little bit? Weird...
I can't fully understand the way your TB works, because my experience is with a JDM car. Because they don't have the thermovalve to keep the secondaries closed when cold, the linkage is quite different. It performs exactly the same function and has the same effect, it's just that the linkages are arranged differently.
