I've installed the engine now, and am still having trouble with the ECU and whiring. Does anyone know if it is possible to just switch it out and put an 88 TII harness and ECU on? If you can do it that way, does anyone know where I can find that stuff?

So, here is my progress thus far.
- removed the old NA engine and ECU
- rewired the Turbo harness to match a left-side driver(USA standard)
- put the S5 turbo engine and transmission in
- replaced the NA with a Turbo drive shaft
- replaced the S5 power hookups (i.e. the harness that hooks up the alternator to the chassy) with the old S4 version along with alternator
- hooked up all fuel, oil and coolant lines
- restored power to the car

What I need help with....
- The re-wiring of the ECU to fit onto an S4
- Where to get a down pipe and Cat
- and should I trade out the rear differential for a turbo one, or can I just replace the NA plate with a turbo plate and be fine?

I know that I have asked the re-wiring question before, but I am still lost as to what needs to be re-wired and what can be left out. Any help that anyone can provide would be greatly appreciated.

Your best bet is to just get both FSM and compare the ECU wiring from the dash harness, and then finding a S5 dash harness connector and splicing into that. This is usually why we suggest people don't swap between the series.

I can see why this is suggested against, but my friend was the one who purchased the engine for me and well, now I'm stuck with having to deal with the issue.

I think I found something that will help though. At rotaryresurrection.com he had posted the following in the S4->S5 section and I'm wondering if this is what I've been looking for.

"It actually pretty simple. It’s just a matter of un-pinning and re-pinning the plugs. Take the FB01 (S4) cluster harness and cut the tape at the Y of the harness (you will need a little extra room as the plugs are further apart on the S5 cluster. Now looking down the female pin side of the plugs, there are little plastic tabs that hold the pins in. You will need to push those pins towards the middle of the plug to release the pin. I use a small pick myself.

Non turbo, Turbo will be slightly different because of the boost wires.

So, looking at the white plug,

Pin A = green/red

Pin B = blank

Pin C = Blue

Pin D = Black

Pin E = Red/green

Pin F = black/white

Pin G = Grn/white

Pin H = Blank

Pin I = Brwn/white

Pin J = Brown

Pin K = Yel/Blk

Pin L = Blk/Yellow

Black Plug:

Pin A = Black

Pin B = small Red/White

Pin C = Yellow/Red

Pin D = Blank

Pin E = Blank

Pin F = Yellow/White

Pin G = Blank"

okay then, what do you suggest? There are a lot of EMS sytems out there, but which would work best for the conversion?

Megasquirt, Haltech, Microtech, and Wolf 3D. I also highly suggest that you upgrade everything from the transmission back.

I did this like a month ago. I hope to make some writeup soon. Its not that hard just check both FSM's wiring diagrams and connect whatever is needed. You need to get at least the F-31 from S5 front harness (the one that plugs into ECU). You also need to connect FEM-01 and FEM-02, it might be best to cut them from original S4 emission harness and solder to S5.
BTW I don't have S5 wiring diagram in pdf file, does anyone have it? I'm just about to scan it, but I have quite old and used FSM. It would save me a lot of work if anyone already has it. I'm also looking for EU specs FSM.

so basically you need to rewire the BODY electrical now? I assume that you already did the alternator wiring and the main fuse(100A) wiring and grounds and you ran the ENGINE WIRES and harness through the firewall and it is ready to plug into the ECU correct?

I undrestand the situation is same as mine was. I had complete S4 car (well I didnt but lets suppose for the sake of discussion). I swaped the engine - put in S5 motor with S5 emission harness+boost sensor+Airflow meter and S5 ECU (throw out S4 motor, S4 EM harness ...., knock control unit, and barometric pressure sensor), now you have one connector for ECU F-31 missing (coils etc.) and two connectors from emission to front harness FEM-01, FEM-02 ( you actually have them, but they doesnt fit). I got the S5 F-31 connector from hIGGI's friend and I got S4 Fem-01,2 (emission side) connectors from some broken emisson harness. Than I solder the S5 F-31 to my front harness and fem01,2 to s5 emission harness. End of story.
well you have to also do something about the alternator, either use S4 one, or switch connector (not sure about this now, there has been some threads about this)
You will also have now two CAS connectors, just use the S5 now.

Yeah, I replaced the S5 alternator with the S4 so that all hooks up along with the grounds. The Wiring harness is ready to be put into the ECU, but as you know only the two plugs from the S5 will hook into the S5 ECU so what I need to know is where to go from here.

I have thought about taking the old ECU and taking off the female connector to the chassy and then going to a junk yard and finding the onnector to the S5 ECU and just rewiring it that way following the previous post from rotaryresurrection.com,but what I really need is a step by step process to take. Like I said before, I looked at the FSM and really don't know what I'm looking at when it comes to wiring.

Also if I understand right, Luciu$ said that I should just the F-31 connector and rewire it like stated above right. I don't know it it will help, but here is a pic of the actual ECU I'm using for the swap all hooked up.

Sorry,I missunderstood the original post. I thought that you wanted me to rewire the entire harness and not just the chassis part. That is why I was trying to see if there was another way to re-wire the car. Now that I understand what you are talking about, I will give it a try as soon as I can locate a donar car.

To make myself clear once again, you have to rewire not just f-31 (the one into ECU) but also the FEM-01 and FEM-02 which goes from emission harness (S5) to front harness (S4 in the car). These three connectors are quite mixed up together on S4/S5. I can add few notes I made on my laptop when doing it, the rest is on the papers. These notes are mainly about the S5 connectors, so I didnt have to look into both FSMs at once, just these notes and S4 FSM

FEM01: its color in front and color in emission (the color you look for) and the meaning, I didint bother with cruise control, so if you want one, you need to look it up yourself. S5 ecu also checks for electric load(like defroster, lights etc) to adjust idle, I didnt connect this either because you would need to run these wires ( they are not in S4)

I also didnt correctly connect grounding circuits, I just grounded all grounds to body.
