Here's the link to my thread when I did this. I followed the diagram and instructions exactly and my car ran so much better after. I decided to keep the plugs on the harness at the time, but when I rebuild my engine I'll probably just cut them off because I know I won't be putting my emissions back on. I also did the same as you by keeping the BAC and all the throttle body stuff.

I was running the stock ecu and harness when I did all the work, though it's changed a little bit now. I never really had issues starting other than when I forgot to plug in the BAC. It would not start for anything. It would crank and crank, almost catch, then keep cranking. I checked all plugs and found the BAC not plugged in. Snapped it in place and it fired right up.
The only other thing I can think of is your vac line situation hooked up to the FPR. I've only worked on my USDM engine, so I do not know about JDM engines if yours is, but there should be a FPR on the secondary fuel rail and a fuel pulsation dampner on the primary. I'll attach the closest pic I have to my final set-up, it was a mock up so that's why the injectors aren't in. You can see the purple/blue plug at the end of my primary fuel rail which is what the previous owner did to remove the pulsation dampner. And you can see the FPR on the secondary fuel rail with the vac line running to the LIM. I'm not sure if the vac line could prevent your car from running, but it's a thought.
The only things left would be to make sure the injectors are snapped in tight, the fuel filter is good, and you have the proper type of fuel lines. And to make sure all you electrical wires are in good shape.
