If you have an S5 NA and are swapping in an S5 TII engine (which it seems like you're doing) you can use the NA harness. If emissions are a concern, there might be some problems, never tried it with getting the emissions going.
The NA harness will literally plug right in to all the right spots on the TII motor. The only exception is the knock sensor - you'll have to run a new wire from the knock sensor to the ECU. Get a shielded wire from Radio Shack.
And, yes, the car will actually start and run with the NA ECU and NA AFM - been there, done that. We never drove the car with that setup (it was SUPER rich, too) - swapped in the turbo ECU, turbo AFM, and turbo boost sensor, and the car ran like a champ.
This method can be used to some extent with the S4 NA's, but you'll likely have to unwrap and re-route some of the underhood portion of the harness, shorten the wiring for the BAC, etc.
