My 3800 stumble is gone!

Ok, I bought my FC about a month ago and it has had the 3800 rpm hesitation since I got it. Two days ago on my way home from work I noticed it was gone. Been driving for two days now without it. I didn't do anything. Does anybody know how this could have happened?
Here's is a little history. I bought the car from an older guy that I think probably never drove it very hard, so of course a couple days after I had I noticed the flooding problem, that and my 10 mpg shitty gas milage. so I installed a fuel cut off switch. The next 2 tanks of gas I ran 93 octane with some fuel injector cleaner and drove it pretty hard hoping the injectors weren't too bad and this would clean them out. Well after one tank my gas milage was up to about 15mpg and the next tank it went to about 20mpg where it is now. However the 3800 stumble was still there. Now 2 weeks later it is gone. Is it possible my hard driving just worked something back right. I also quit using my cut off switch and it's been starting fine.
On another note, I replaced my shifter bushing with the ones from mazdatrix and WOW what a difference! I got so used to that sloppy easy shifting I have to strugle to move my shifter now. I replaced the inner boot but I didn't replace the 2 middle boots. Is this bad? they are somewhat worn out. Should I get the new ones and replace these?

That probably did it...

I replaced the inner boot but I didn't replace the 2 middle boots. Is this bad? they are somewhat worn out. Should I get the new ones and replace these?
Not necessary, although Mazdatrix says you need to...
All it does is keep crap from getting into the car from underneath and deaden the road noise a bit.
