Ls2 coils on fc CAS

I'm attempting to run ls2 coils on a s4 6 port bridge, I'm running megasquirts ms3-pro, I'm mainly just trying to see if you can do a direct fire using the fc's CAS, (car starts but runs like ****) so that's why I'm asking, I've seen it done with trigger kits on Fd's, but I can't seem to find any real successful CAS setup with direct fire,

It works fine. The CAS outputs a VR signal to the ECU, which tells the ECU the rotational position of the eccentric shaft.
The ECU programming tells the coils when to fire, so its merely a matter of correct hardware (wiring) and software setup.
Your MS vendor should be able to point you in the right direction for your wiring configurations, as well as past threads in the Megasquirt section of this forum.
Failing that, ask yor questions in that subforum.

I was just curious, I remember reading a thread basically saying it was a pain In the *** to use direct fire on stock CAS... And that didn't seem right to me. I appreciate the input! I have a bad injector and while I was working on the car I just wanting to make sure I didn't have a misfire coming from a spark issue as well (which I didn't think so)

Why don't you want to switch to an FFE trigger wheel? They're cheap, like $2-300 depending on if you want VR or Hall, and don't have the slop of the stock CAS. It's been documented on here that the CAS reading can wander.
