HKS Super Blow Off Valve

My HKS Super Blow Off valve has two possible vacuum entry points, one on the side and one on the end. Currently I'm using the side entry as the end one has cracked (covered and sealed). My problem is that since installing the BOV the throttle has been very jerky, is this because I'm using the side vacuum instead of the rear? What do they both do?

Thanks for any help
