help seting up jdm engine

Ok here is the set up late 88 jdm engine, 88 t2 am spec wiring harness complete, 550 primary injectors, 720 secondary injectors, fmic , cone intake, 3inch turbo back exhuast, 79 rx7 shell. I went through sorting out the wiring with help from some of the people here, thanks very much to those that helped. I did the mmo trick to get some lube in the block and unstick the seals from sitting for 2 years+, after a lot of turning, flooding out cleaning plugs, adjusting the throtle cable and one shot of starting fluid I got it started. questions are how should the throtle cable be set? when starting I had to play with the throtle to get it started ,I thought that you were not sopose to thouch the gas and the ecu was to take it to around 3000 rpm then back it down as it warmed up. what are the most likly adjustments that I will need to do? it currently runs rough under 1500 rpms and the throtle cable is adjusted so the buterfys are just slightly open enableing a idle at 1500 rpm.

well I started it again today and ran it for about half an hour all the smoke from the mmo treatment dissapated and the exhaust went clear. I losened up the throtlle cable and idle went down to around 1000rpm sounded a little lumpy it started smoking a little and the exhuast smelled strong like it was set rich. working the gas to about 4k rpm good vac shows on the boost gauge but no boost. this has me scraching my head a little because when checking the turbo by hand it spins freely and shows no play. after shuting it off to let it cool I inspected the engine and found a cap off of one of the vacume lines that may explane the smoke and lumpy idle. It looks like I may have been taken on my silicone vacume lines, after they became heated they became very soft and kinked on the bends and in some places expaned. code checker shows no codes.
