Help: Clutch/transmission noise

I have an 88 rx7 gtu non turbo with a 5 speed, and I spent all night dropping and reinstalling my transmission because i heard a strange grinding noise, and so I dropped it and discovered that there was no pilot bearing. So I had to grind the remains of the old one out enough to get a handle on it for my puller tool. Anyway i replaced it and now when I drive it makes an even louder noise. Could this be clutch related because I didnt have a torque wrench to bolt the pressure plate to the flywheel so I just used an air impact. and I didn't torqe them to spec what ever that is. Anyway's any idea?
PLEASE HELP!!!

well, i put it all back together, after i retorqued the pressure plate to specs, and its still making the noise in the tranny. I crawled under the car when it was in neutral and the sound sounded like it was coming from the rear area of the tranny, and it was making the kinda noise that would be caused by something missing teeth and when the drive gear came around to touch the one missing teeth it would make that sound. My hunch is that since the old pilot bearing was totally destroyed, the transmission inputshaft was able to wobble around and shave teeth off, because the bits of teeth that fell out when i drained it the first time werent like full teeth, it looked as if the teeth had been cracked diagonally but in 1/2, so my thinking is that when the shaft was able to move around it broke the teeth, and now that I have a new pilot bearing, and everything is aligned correctly, that it doesn't mesh right.

Any Ideas on what I could do, because I know how to rebuild trannys but can I just get a tail assembly because the case looks like it can seperate.

Any one have any ideas????

EDIT: you probably know more than me on the tranny problems. I have never rebuilt one.
