I'm sure I'll eventually figure it out but for the moment I'm tried of working on the car.
A while back I broke an exhaust manifold stud flush with my motor. I removed the motor drilled out the stud and retapped the whole. While the motor was out I checked all of the apex seals and cleaned up the carbon deposits. After dropping the motor back in the car it wouldn't start. I've verified that it has spark, fuel, air and good compression so I'm a little pissed off at it right now. The computer is fine also. The plugs and wires are new. The only other thing I can think of is maybe the timing but I never removed the CAS so I can't see why the timing would be off so I've been reluctant to mess with it. Any other ideas?

how did you check the apex seals with taking the motor apart?
I would strongly suggest retiming it, if you pulled the crank angle sensor out. IF you have spark, fuel, and compression then it would run if timed propperly.
What makes you think the injectors are firing? You need to open up your intake and spray some B12, carb cleaner, ether, gasoline, or something else flamable into the chamber and see if it will fire. I doubt you pulled the CAS...it's not necessary for an engine pull...but it is possible you didn't connect something propperly in the wiring harness.

The CAS was not pulled from the motor. I took the injectors out took the caps off and cleaned them with parts cleaner (mineral spirits) while the motor was out. Then after noticing the motor wouldn't start, I took the UIM off and held both the primary and secondary injectors out while cranking to verify fuel system pressurization and injector spray. All four injectors are spraying as the should. As for spark, I used a spark tester with the new plugs in place and also tested the plugs out side of the plug wholes. As for compression, I could tell by the sound of the engine with the plugs out that the compression was good but I went ahead and checked with a compression tester and I have over 95 psi on all faces.
There is one plug under the stock airbox that isnt connected but its not the black MAF connector. Its a green one that I believe is for diagnostics purposes since most other green connectors in the engine bay are diagnostics.

Sounds like everything seems to be in decent order. I don't know how the timing could have gotten out of wack, but I suppose it could have. Do you have a timing light? If not go out and buy one right now, it is an absolutely necessary tool. Crank her over with the light on the L1 plug and make sure the yellow mark on the pulley lines up with the pin on the front cover.
