The temp gauge wire is YW and goes to the combination meter plug C02. It's the only YW at the combination meter. It does not go to the ECU.
Non of the wires go to the ECU or CPU.
So you can see we're not sure what is being asked. I'ts becoming evident that you don't mean the pinout at the ECU, so it must be the pinout somewhere else. Like a swapped harness????? That must be it. You changed out the Emissions harness.
So you need to be interested in both wires for the alternator. The WB for excitation and the BW for regulation.
Update: I see. These items have a connector in common. One is X-15 and the other X-16. On a turbo the water temp sensor goes to the X-15 connector and on a non turbo it goes to the X-16 connector. Sooooooo, I think you can remove the YW wire out of the X-15 emissions harness plug and put it in the X-16 emissions plug. Then the wipers will have power.
And for the wiper motor both non turbo and turbo use X-15 . It SEEMS to me if you kept your non turbo wiper motor, that you don't have to do anything.
It seems to me for the alternator you could run two new wires for the small plug at the rear of the alternator. Run them to the X-15 emissions harness plug. Pull out the brown/red wire and the brown/black wire that is just below it. Install the new wires from the alternator to these sockets.
I'm assuming what happen is that you installed a turbo emissions harness in place of your non turbo harness. Right?????? If that is so the above applies. If not the above does not apply.
I wrote the above as I thought about what was being done. Some might not make sense to you, only me.
The top wire on the alternator plug is the BW and should go to the X-15 plug and take the place of where you now have a brown/red wire. You could cut that brown/red wire a few inches back of the connector and splice your new wire from the alternator to the leftover brown/red wire. Put tape around the connection or shrink tubing.
The alternator plugs lower wire is white/black. Run a wire from there tothe X-15 plug and install it where there should be a brown/black wire now. YOu might cut the brown/black wire a few inches back and connect/splice you new alternator wire to the left over piece. The alternator should work now.

You put a turbo EMISSIONS harness in place of your non turbo EMISSIONS harness.
I attached a jpg of the connector that is causing some of your problems. It is called X-15 in 1987 RX terminology.
The turbo EMISSIONS harness has two wires not common to non turbo cars. These are colored brown/red and brown/black. They are both related to the BOOST GAUGE on a turbo. You don't have a factory boost gauge so you don't need them.\
Cut the brown red wire on the EMISSION harness plug. Cut it at least three or four inches back from the EMISSIONS plug. Connect a new wire to the piece of the brown/red that is left attached to the plug. Run the other end of the new wire to the alternators small plug. It should go to the top spade on the alternator. The one that sits crossway.
Now on the X-15 plug find the brown/black wire on the EMISSIONS harness plug. That wire should be just below the one you just cut in the above paragraph. Cut it several inches back from the plug. Connect a new wire to the piece left on the plug. Run that new wire to the back of the alternator. It connects to the lower spade on the alternator. The one that runs up/down.
The alternator should now work.
The X-15 connector is located b/t the ECU and the hole in the firewall where the EMISSIONS harness passess through.

About the water temp sensor and the yellow/white wire. You need to move it out of the X-15 plug and move it to the X-16 plug. Attached is the jpg of the x15 and x16 plugs.
I don't know if they will reach or not. Both plugs are in the same area of the car. I'd depin the yellow/white wire out of the x15 and see if it will reach to the x-16 plug. If it will, then remove the wire that is presently in the X16 and install the yellow/white wire.
Presently there is a wire in that socket. It is colored light green/black. Pull it out and cover its end with tape. Now install the yellow/white you took out of the x15 plug. The water temp gauge WILL now work.
You should have been able to leave the wiper circuit alone. Does it not work??????????????????????????// Shoulda.
Personally, I did the engine swap and left the non turbo harness in place and made the few adjustments that needed to be made. So I'm not talking from personal experience about the wire changes above. But looking at the diagrams it should work as described.
EDIT: When looking at those jpg, only look a the part of the plug with EM next to it. That is the plug your altering, NOT the FRONT harness which is the other plug in the pictures.

By the way, the Lg/B wire that gets removed from the EMISISONS side of the X16 plug goes to the airsupply valve on the back of the upper intake manifold. It is used if you had power steering. If you don't have power steering then don't worry about it at all and take no action to supply it with a signal from the ECU. Personally I chunked the air supply valve on both my engines. That valve also would have gotten a ground signal during HOT starts and allowed more air into the intake during HOT starts, much like what the air bypass solenoid and bac do upon starting the engine. Those two go wide open during starting to allow more air into the intake. Frankly I did not know the air bypass solenoid did go wide open until I looked at the series five fsm one fine day. These actions help prevent flooding IMHO.

I swaped a JDM TII into my 88 NA. it was a imported front clip. Yes I swaped the motor and trany with wire harness and ECU. I have removed ALL EMISHIONS from this motor and including BAVC. The whiper motor wireing for the TII car is part of the body harness but on the NA it is part of the motor harness. Therfor I have no wires going to it. Yes I have PS and there is a black wire not hooked up I balive I will have to hook it up I dunno.

Not to be argumenative, but there's something odd about your JDM harness.
I have both turboii and non turboii 87 cars. Both have the wiper plug going to the Emissions harness. Plus I looked at the 88 diagrams online and they show the wiper plug going to the Emissions harness also.
Emissions harness being the one the wraps around on the engine and feeds fuel injectors, water temp sensors etc.
That JDM harness must be really different if it does not have a branch coming off it going to the wiper motor.
If you look at the jpg of the x-15/16 plugs I attached and your JDM harness does not have a plug with colors that match those two plugs, then for sure I'd ignore everything I wrote above, because it won't be relevant.

I am not sure. The only thing that didnt match up in there during this was a 2pin white clip that was part of the car and pluged into the NA harness and that clip was not present on the TII harness. And yes the Whiper motor switch was entierly not part of the motor harness on my JDM motor harness. Plus my trany electrical that is part of the body harness compleatly does not match my JDM tranny :-( the only ones that matched after I exstended them was the 2 hole type connectors that go in the back I think a fluid leval sensor. There is no electrical on my PS thow there is one a black insulated M spade on the AC that this harness dont have a spot for. Thats why I asked for a pinout b/c like all this stuff I have no wires for no one has documentory of lol. I didnt get to my wiering today I was bussy with intercooler piping but I will try tomarrow.
