Does the cat effect the ports opening?
I am considering removing my "cat" at the time I put on my intake...I do have a single exhaust system in larger diameter then stock to a regular single Muffler...
Is the muffler enough to create the right amount of backpressure to insure the 6 ports to open?
Should the air pump be also removed at this time?

They will not work if you remove the CAT. Some people get lucky with the stock exhaust to get it to work but that is still few and far apart. I would sugest either a header/pre-silencer or downpipe/pre-silencer option to eliminate the cats. This will keep you sane and stop the ears from bleeding and make the ports work properly.

Other options include:
Keeping the air pump and using the ACV waste line pressure.
Keeping the air pump and using an RPM switch to operate the 6-ports.
Dumping the air pump and using an RPM switch with an electric air pump.
Searching for "electric 6-ports" will give you a ton of info on the topic.
