Does Brake Master Cylinder need to be changed?
I upgrading from the four lug to five lug w/four piston caliper, so besides these parts, do you need to change Brake Master Cylinder? And if you do, from which model do I get it from? I checked out mazdatrix, but I am unsure which one I would need to get, do I need the turbo one?

Bench bleeding is different then "in car" bleeding, and can be sometimes required to get all the air out of the master cylinder. However, you mention that the pedal doesn't go as far as it used to...Have you considered that this is due to the fresh cylinder? Your old one was probably spongey and leaking...
yeah that a good point, plus i haven't actually driven the car, so i don't know how it actually feels, i am just going off of what he tells me,

There is a bench bleeding procedure in the Haynes manual. Basically, you put the cylinder in a vice on the bench, and install the fluid resevoir. Use a screwdriver to push the piston in, while an assistant uses his/her fingers to cover the fluid holes.
OK so I picked up the car yesterday, and the brakes barely work, it feels like there is no pressure, the pedal is so soft. And I have to put all of my weight on the pedal to get it to stop, it takes a long distance to stop….please help, what could this be?
Yes, the brakes have not been properly bled. If you swapped the master cylinder and the calipers, it's going to take a lot of bleeding to get all the air out. You may consider either a pressure bleeder or vacuum bleeder. Do a search for either of these and you should find some info.
