Cleaning my irons, is water gonna mess them up?
I have both aluminum housing cleaned using a soft brass wheel on my drill and some aluminum safe degreaser and just rinsed them off with water since I'm not worried about rust nad they turne dout very nice. 
I just started the irons though and wasn't sure if I can rinse them off. I know I did this to a display rotor and it looked like a chunk of the Titanic (all rusty and crusty) after 10 minutes of the rinse. Fortunatly I did my good rotors with the same degreaser and wheel and they turned out top notch without rusting.
Since this engine will also be sitting in a large tub until I get the money to buy new seals at the end of the summer (I also have a bit of porting to do) I was thinking of using marine fogging oil to keep everything from harm during storage. Good/bad idea?

Go ahead. I clean all of my iron parts in solvent, then I do a wash with hot soap water and brush out all of the passages. I then dry the parts as best I can with a clean, dry cotton terry towel, and they use compressed air (run through a refridgerant-type condensor followed by a dessicant air dryer) to blow out the rest of the passages. I then throw on some boeshield T-9 to prevent rusting on any contact surfaces and store the parts with dessicant pellets if they are going to be stored for a while, or if I am going use the parts soon, put on some Royal purple assembly lube on the contact faces.

As stated, solvent, pressure water wash, compressed air dry, wipe down and either use as is (within 1-2 weeks) or store with light lube. I don't like to use much lube, though, as it gets into the seal surfaces, and that means re-cleaning later on to get those dry.
