When you removed the intake manifold, did you take off the top one or all of it completly off?

Did you check your EGI fuse? you could have shorted the fuel pump connector while working with the battery connected. I just re-read
and the fact that it has no fuel or spark all of the sudden makes me think you blew the main fuse. Check all under hood fuses.

it will start with no AFM, the ecu uses a start up map that doesn't read the AFM for about 30 seconds or so until it switches to reading AFM.

are all the throttle position sensors, leading and trailing coil, all the good stuff currently plugged in? and you can always re-do your grounds to double check

No fuel and no spark equal a ENGINE fuse being blown. It's in the interior fuse box. Swap the one there with another.

ENGINE fuse pulls in the MAIN RELAY and supplys power to the circuit opening relay and fuel pump. No MAIN RELAY being pulled in means no power to the ECU. ECU produces Spark.

ENGINE fuse is bad.
