There are two filiments in the bulb, one for the running lights and one for the brake lights.
So just because it is lit when the parking lights are one, doesn't mean the brake light part of the bulb is not burnt out.

Check for corrosion in the socket that the bulb goes in. Make sure you have the correct bulbs. Also, check where the wire meets the back of the plug and make sure it's not broken loose.
Check Taillight ground? Pull the carpet down from over the spare tire. There is a ground bolted to the chassis on each side of the spare (I THINK these are the taillight grounds). Check wire, Clean, grease (dielectric grease), and reassemble. Not sure if that will help but it's worth a shot.

I had the same problem... i checked the bulbs, they were good. Thought it had something to do with the S5 tail light swap the previous owner did. Turned out to just be one of the sockets had a bit of corrosion. Cleaned it up...no more brake warning light.
