Intake/Intercooler
You might run into minor fitment issues with the upper intake manifold and/or the stock intake piping on the Cosmo 13B-RE if you're keeping the stock twin turbos. The stock Cosmo uses a front-mounted intercooler, so you'll need to have a front-mounted intercooler installed on the FC3S.

Seems you have a common issue.

Thanks for all comments guys!
Fritz_X: Thanks for the link but I had already read the Ted's website and I'm using a FMIC.
CokeRx7: Yes it's nice, I don't really know how it cost and I don't think I want to know. The blown engine was 350$ and I rebuilt it for like 500$. I bought an haltech e6k: 650 $, FMIC, fuel pump, 1600cc secondary, 3" exhaust. And it's keep going and going...
13B2QuIcKNy: You mean cut the inside of the hood ?
Digi7ech: I'm sure this is not the IC piping because it's not installed yet.

I haven't bolted the UIM onto mine yet, but I'm pretty certain I will clear w/ an NA hood as well. I'd definitely be concerned about your mounts or whatever it is that is raising your motor up...
I'll slap the UIM on tonight and throw the hood on top for a test fit. Makes me a little nervous but I'm sure I'm okay.
If you could post some pics of your engine bay (front view) and your motor mounts that would help... maybe even a pic of the hood interference if you can manage to get a camera in there.

I used the k2rd mounts. The stock mounts are in 2 parts: One with the kind of rubber and the stud in the middle and the other is a kind of circle in metal. Do you know what I mean? Sorry I don't know the name of these parts. Do I have to use the circle in metal with the k2rd mounts ? Because I used it. Without that the engine should be lower.
Thanks for help guys!

Yeah you need to leave that part out, revvinrx7 had the same problem with his car, we took those little spacer things out and it sits pretty now.

It sounds like your mounts. I have an RE using a turbo hood, but clears by about a half inch. Check out the pic below from sevenstock.
