Fuel injection in general is superior to carbs in most aspects. FI allows much greater control over fuel maps, giving it the potential to make more power, get better gas mileage, and produce fewer emissions than a carburator.
That said, the main disadvantage I see to the stock FI is the use of the AFM, which causes a large restriction in the intake. Another problem is the reliance on sensors and electronics, which can cause reliability issues in cars this old.
One other thing to thinkg about is the difference in tuning: are you (or your tuner) more comfortable changing jets in a carb, or using a S-AFC type electronic piggyback?

in comparison to using the stock FI setup on a gsl-se; if you were to go with say a racing beat setup holley carb, or a nice weber, you would actually gain horsepower. but i would hit up a search. this has been done plenty of times. and there has been a debate before as well.
