ATF makes rubber seals (like your oil control rings) swell up. It's generally not recommended, though if your engine is siezed and it's your last resort before rebuilding, then yeah go ahead an use ATF. It's a lot harsher than other chemicals for that, and unsiezed my engine.
If your car is running, just get a can or two of seafoam (fuel injector/carb cleaner and decarbonizer). Your local autoparts store should have some. Run a few tanks with that and you'll be fine.
If you're really hell bent on getting ATF into your combustion chamber, put it in an empty windex bottle and take your spark plugs out, shoot it in there. That's mainly for unsiezing an engine though, as I said. It'll wreak hell on your catalytic converter no matter which way you get the ATF in there, so if you have to worry about your cat staying in good shape to psas emissions, I wouldn't recommend it.
