Ok, here we go:
the 8 pin din connector that's listed on the diagram from the link I posted up at the top is the same across the board. The tuner connects to the 8 pin DIN on the tape deck, and the tape deck's 8 pin DIN connects to the EQ. The pinouts are the same.

For my rear amp, I took a 6 pin din, converted it to RCA's, and used the OEM speaker wires to connect to the speakers. It was quite simple, really. The 6 pin DIN supplies remote turn on (Batt + line), and signal. Since the tape deck is between the tuner and the EQ, i'm betting that the tape deck just takes over and cuts off the tuner (if you look at the DIN 8 pinout, it's got input and output lines, so the audio path goes like this:
tuner -> tape -> eq -> tape (passive on this end) -> tuner (volume) -> joystick thingy (fad / bal) -> amps)

side note to confuse you more:
The system w/ the joystick only uses the front output 6 pin DIN from the tuner. That goes into a little converter so it can plug into the 8 pin DIN harness that goes to the joystick. The joystick is what actually splits it into Front and Rear.

It seems kinda confusing, but if you think about it, this is the only way that you can keep the tuner's volume control working. This does mean you can daisy chain devices off and just have them interrupt the previous device's audio path and take over. Not that we're talking about an easy task, but it is do-able. If you guys have more questions, feel free to ask me, I think I've learned alot about the stock stereo at this point from tearing it apart.

Now, does anyone know how to keep my MSD box from making NASTY noises into the speakers, since I added the thing the audio got this really high pitched, rpm sensative noise in it. All my grounds are good, and I can't for the life of me get it out! Damnit!

FWIW, YMMV

Make sure you have good shielded spark plug cables, & resistor type spark clubs.

NOW..as far as ground..RELOCATE the Ground on the MSD/COILS.

The plug wires are almost brand new, the plugs are NGK's (don't remember the part #, but it's the plugs listed in the owners manual). The MSD is grounded to the passanger strut tower, and the amps are grounded to the driver's seat bolt. The head unit is grounded to one of the bolts by the shifter. I checked the grounds with a DVM and they come up clean. I'm pretty stumped. The wires are spiral core and never gave me any problems before.

Hmmm..

Try giving the Amps/Tuner a Clean power signal.
(icluding a clean "switch on" signal,
In other words, run a Direct cable for their power supply straight to the battery, bypassing the car's electrical signal.

Try doing this with a long cable outside of the car, without actually running the cables through the firewall, under carpets, etc first. From the Battery through the Window, straight to the Amp.

Mike-P, any other ideas?

I'm a little confused maybe you guys could help me out.

So far I have replaced all the stock clarion speakers with new alpines, replacing all the speaker wires. I have those wired up to my new amp, which is replacing the two stock amps. I want to keep the stock deck, but the output from the deck is a din cable. Where do i find a converter so that i can run it into the new amp.

As for the remote turn on cable, are you supposed to wire a relay to the antenna power and wire that back to the amp.

Thanks for any help.
