The were several races between the FD and the GT-R.

The results of the race you quoted which is the last race is,

1 - Porsche Twin Turbo - Best Lap : 1:05:65
2 - Ferrari 360 - Best Lap : 1:05:70
3 - Mitsubishi Lancer EVO VII- Best Lap : 1:05:68
4 - Subaru WRX (STi?) - Best Lap : 1:05:75
5 - Nissan Skyline R34 GT-R - Best Lap : 1:06:46
6 - Mazda FD3S RX-7 - Best Lap : 1:06:05

So even though the GT-R was ahead in the race, the FD is capable putting down a faster laptime.
