Power FC Reconnecting ECU wires with stock ECU

Reconnecting ECU wires with stock ECU
Hi all,
Just a curious question before I send my Power FC in for diagnostics. When putting back the stock ECU, would it hurt to leave the 4 wires disconnected?
(They are for EGR valve control, the EGR switch, AWS and the Split Air Bypass solenoid)

You can run stock ECU without those 4 wires, I didn't like how my car ran with my PFC so I drove to the dyno with the stock ECU, then swap it in the parking lot before the tune.
