Crap is complicated.
You get conflicting information on things like:
"Oh, if you're running TT coil-packs, they HAVE to be sequential...you can't do wasted spark or you'll have misfiring, and you'll need an ignition amplifier like an HKS DLI."
"I ran ran TT coil-packs wasted spark and made 700hp just fine...blah blah.."
"If you're gonna run wasted spark, you should run IS300 coil-packs..."

Small update: July 11th, 2014
Finally finished sanding and painting the little side vents black. :P
The first time I messed up in how I applied the clear coat, so I had to sand down like 5 layers of paint and primer and start over. @_@ lol
Not bad for rattle-can, I think! :P
It's just temporary till I eventually buy the Shine Auto carbon-fiber ones. I had to replace one of my vents and it was already painted yellow, so I HAD to do something...I think the black looks pretty good, though!
Just trying to keep myself busy with little stuff during the week, you know.
My brother will be coming over again this weekend to help with wiring, though! Very excited!
The car cranks now, we just need to figure out why we're not getting signals at the coil-packs and injectors.
I got a better baseline tune file to use on the AEM which should be configured for my setup with the 7M CPS and TT coil-packs (sequential)...so cross your fingers!
This could be the weekend it finally turns over!

Update: August 5th, 2014....A day which will live in infamy!!

So first, we tackled the issue of getting cam and crank count signals to the AEM software. The primary culprits were a bad ground on the 7M-CPS wiring and the CPS itself needed to be adjusted internally to tighten the gaps, which was why I wasn't getting "crank count" signals before that.
From there, the "Stat Sync'd" signal in the AEM software wouldn't stay "ON". Turns out some of the igniter wires were wired incorrectly by Chase Bays which was causing a back-feed of signal or sorts. With the AEM software, once you have stable cam and crank signals, the "Stat Sync'd ON" is what then allows the injectors and coil-packs to fire.
From there, it was just a matter of getting the right tune loaded into the software.
Since my wiring harness, coil-packs, igniter, and ECU are all 2JZ-GTE...I ended up having to go with one of the 2JZ-GTE specific tunes that is provided by AEM when you install their AEM Tuner software.
For reference, out of the two Supra they provide, the one that worked called "6100 Supra MT 3.5 Bar MAP.02v02".
None of the wacky 2JZ-GE NA-T tunes or 7M-CPS specific settings I've been reading on the forums worked. It had to all be 2JZ-GTE specific.
Once the car started I could rev it gently but it wouldn't hold an idle, so I tweaked the Q45 throttle-body a bit and that was all she needed!! Next step is to set the timing.
So right now I'm asking Jared @ Speed For Sale to provide me a tune that's a little more specific to my setup that I can at least drive the car on. The first place I'll be driving it to is to get a 4-wheel alignment. lol...after that, I'll be bringing it to Speed For Sale for a full-on dyno tune. That's the plan, at least... lol
Over the next couple weeks my brother and I will be focusing on wiring up other components like the gauges, etc., and doing some final plumbing. From there it's just a matter of cleaning it all up, tucking wires, etc. Lots of smaller knick-knack items and parts runs, you know how it goes.. lol
So yeah...SHARE IN MY GLORY!!!!!!!!! lol :P

Update: August 19th, 2014
This past Sunday my brother and I worked on the car again for a few hours and made some more progress.
At this point the only way I could even get the car to start and hold an idle was by using one of AEM's tunes for a TT Supra that gets provided with the AEM Tuner software.
Even though the car would start and idle, it wouldn't rev because the rest of the fuel maps and settings weren't right for my car. When I would try to rev it was really rough.
I received a calibration file (tune) from Speed For Sale that revved much more freely but wouldn't hold an idle for more than 2 seconds or so.
After some personal research and trial and error, I was able to adjust some settings in the AEM software to get it to idle!!
So now I have an actual workable tune that I can more-or-less drive the car on! WOOT!!
It needs some adjustments to handle the initial throttle tip-in because I don't think it's getting enough fuel to match my larger Q45 throttle-body, so it chokes a little bit when I first depress the throttle, but then it revs cleanly.
During some of our fiddling around, we unfortunately found a fair amount of oil had made its way somehow into the coil-packs and spark plugs, so we had to soak that up. Bleh. My brother also got a little too wrench-happy tightening down my valve cover and cracked it. Thankfully it's aluminum so it can be welded, but still...Oy vey.
Mechanically-speaking, we're at the point where we just need to bleed the brakes and clutch and the car should be ready for a test-run down the neighborhood.
Electrically-speaking, my brother just needs to wire up my electrical radiator fan, wire the 2JZ A/C to the RX-7 harness, wire up the gauges still, and then just clean-up and tuck the wiring harnesses themselves.
My brother only seems to stop by every couple weeks, so my goal is have everything completed and have the car ready for a full-on dyno tune and everything by some time in October, I figure.

Update: October 5th, 2014
Soooo...my FD made it out of the garage today! A HUGE thank you to my brother who spent the majority of his Sunday coming over to help! He was a ginormous help in wiring up some more things and bleeding the brakes and clutch with me.
I spent some time playing with the AEM V2 tweaking fuel and Accel maps to help the car rev much more freely. Idle still kind of fluctuates though.
So among other things, my brother also wired up the alternator and the electric radiator fan. Mechanically-speaking, everything is plumbed up, piped up, and wired up.
When rolling out of the driveway for the first time, we identified a power-steering fluid leak that was coming straight from the pump. Thirty minutes later, we had that fixed.
So after that, after I back out onto the street and proceed to take my first spin around the neighborhood, I couldn't seem to get into 1sr or 2nd gear. -_-;; 3rd, 4th, 5th, and reverse all worked though.
After looking at everything from the possibility of the drive-shaft being too short and others, we determined that there was a specific transmission shifter bushing missing and the other plastic bushing at the bottom of the shifter was super worn, so we think it just wasn't getting fully-engaged into gear. 3rd-5th and reverse all worked fine though.
So I ordered some high-quality Samberg poly-urethane replacements, so once those come in the mail, I'll try again.
For now the car is on jack-stands so I can at least try popping it into gear to see if the wheels will even turn. lol
Once I can at least drive around the neighborhood without leaks and without the fear of the engine exploding or something, then I'll probably take the car down the street to a Kauffman Tire to get a 4-wheel alignment.
So yeah, it's been a while but I'm nearly there! Hopefully those replacement shifter bushings solve the 1st and 2nd gear issue.

On a side-note, a local acquaintance from RX-7 club came by and let me drive his LS1-swapped FD. He gave me his old R1 strut bar for free, too! What a gentleman! lol
I had been wondering if the R1 strut-bar would clear the 2JZ, which it basically does. I'd like to add maybe 1/16" just to be safe, though.

Installed the new bushings yesterday.
Problem not solved.
1st and 2nd gear still are not engaging and there's an audible grind.

I'm talking with Speed For Sale to see about having them open up the tranny and replace/upgrade whatever is damaged.
DriftMotion charges $1,200 for the full Martin Crawler upgrade + labor which sounds like it's going to be the best deal and smartest route for me to go, though.

check out Jackstransmissions.com for your rebuild. They come highly recommended in the supra community. I have a v161 there getting rebuilt right now. Great customer service and awesome documentation of the rebuild process.

~$500 for labor is pretty much the best price I'm going to find anywhere.
The Marlin Crawler / Driftmotion upgrades are $7XX so $1,200 is reasonable.
I'm trying to sell my '99 spoiler to help towards the costs, if you know anyone interested. I've posted F/S threads on it.

I sold my Rays rims last night.. *sniffle*
I've got a 5-year vow renewal ceremony to pay for. The wife has put her foot down, and she's right. Priorities, right?
Hopefully between re-financing my house and my yearly job bonus I'll have enough extra money to fix the transmission, get a tune, and I'll just have to roll on some cheap(er) wheels for now.
Definitely not a priority for my FD to look good when it doesn't even run, right?...
So yeah, hopefully I'll have some positive updates for you guys in the next month or so.

BIGGEST UPDATE EVER:
She officially starts AND runs!!
First, I ended up just purchasing another used transmission. I just couldn't come up with the money for doing the full-on upgrade at the moment.
So with the help of my brother and a close friend we got to work swapping the transmission and bell-housings, etc.
While the engine and transmission were out, we took the time to inspect everything from top to bottom, fix some things, clean EVERYTHING, and generally make sure everything was kosher.
This was to be the last time the motor and trans were to go back into the car, we hoped...and we were right!
Later that night after identifying an old arch-nemesis wiring issue with the 7M CPS, I was able to get it fired up again!
Here's pretty much how the engine bay sits at the moment:

A few other small problems later, I actually drove the car this past Saturday and dropped it off at a Kauffman Tire to receive a 4-wheel alignment!
There she is in all her dirty glory! lol
Kauffman said the inner tie rods were shortened which was done correctly, but that the outer tie rods were unnecessarily shortened and that they were barely threaded on by 2-3 threads. ACK!! They said that they would need to be replaced with stock replacements. Lame. The store manager is giving me a huge discount on the parts/labor, so that helps. I just want the car to be safe and drive correctly, so that's okay.
The store manager also gave his word that if this didn't fix the issue that he wouldn't charge me, which I appreciated.
Once the car is 100% aligned and driving straight as an arrow, I'm going to schedule a tuning session with Speed For Sale.
I need to wire up my speedo and tach and install my boost controller prior to the tune (duh)... Those are really the only other "major" items left to do.
There are a few other smaller items I need to do too.
My money situation has improved a bit so I am hunting for my next set of wheels and a few other aesthetics (hood, spoiler, etc.) for the next few months!
