The first thing that comes to mind is the front cover & OMP. Wouldn't matter if you were premixing, but if you wanted your mechanical one you'd need to switch covers.

What cover you're using will also dictate the turbo oil drain pipe as well. I can't remember which way it goes now, maybe the S5 drain goes with the S5 turbo.

The tranny'll bolt up no problem.

I'm sure there's something I'm forgetting, but the only other thing that comes to mind is the fact that the knock sensor is in a different location and may have a different plug. Minor stuff.

From your S4 use the following:
All sensors
S4 TB
ECU
Harness
Injectors
S4 Throttle cable bracket

From the S5 use the following
Block
LIM
UIM
Turbo, manifold, and all cooling pipes
S5 TMIC

Basically, you'll use all your S4 electronics on a S5 motor. I opted to remove the rats nest, OMP along with the oil squirters, and cold start to make things simpler. Find a good vac diagram if you want to remove the rats nest. I remember I found on one here and modified it for my use. There are a variety of small differences between the two motors that can cause confusion, but if you follow the above you should have very few questions.
