Umm ok I'd check your engine/clutch/transmission. W/O any more info it's pretty useless to say your car just vibrates. Location of vibration? can you pull the throttle cable from the engine bay to try and narrow it down for us?

Is it making a sound? is the vibration the same speed as the drive line would be turning? drive line old? check bearings. does it do it when you are sitting still?

Well if all you did was jack the tranny up that will also move the motor. So w/o seeing anything I'd say one or more of the three mounts is bad or you have some loose bolts you tension with the lift.

This is all assuming that the tranny and engine are solidly mounted together. Really nothing else is affected just by moving the engine/trans up and down, at idle anyway.

diff mounts go out. you would feel that more so when your shifting, is it only 2000 rpms? also 2000 rpms in nuetral.. 1st, 2nd, all gears? has it only starte happening since the new clutch was installed. theres 2 mounts for the engine one under the spark plugs on the drivers side the other under the exhaust, the transmission has 2 mount that connect to a crossmember that has a bushing in the center. i have seen the bushing go bad. i think a mount would make more of a vibration or shutter when shifting in gears heavy load situation. But if the hestition goes away when lifting the transmission i would guess mounts also make sure all the bolts are connecting the engine and trans. If you have the ebrake tight and try and hold the brake and let off the clutch in 1st gear you should be able to load the engine and drivetrain and hopefully notice if a mount is moving more then it should. good luck.

Did the noise start right after the clutch work or did the noise start soon after you put a jack under it and raised the tranny?

The clutch work that was done...
Was the pressure plate replaced?
Was the throw-out bearing replaced?
Was the pilot/needle bearing replaced?
