Well you need three things for combustion: fuel, spark, and compression. Problems with any one of these can cause a misfire. Is the misfire a consistent constant problem or does it only occur under certain conditions? If the latter what are these conditions? Did you do anything to the vehicle right before the problem presented itself? If so it is possible that it's related to whatever you did. Answers to these questions will help narrow things down.
If you don't already have one get a factory service manual, you should be able to find one to download for free. In fact I think there are links in the stickies at the top of one of the forums here. A hard copy is nice to have as well though so I would advise you either print it out from the pdf or order a hard copy that way you can reference it in the garage while at work(unless you have a laptop you don't mind getting greasy).
Failing any way to narrow down the problem before further diagnosis, then following the factory service manual procedures for testing the ignition and fuel systems as well as compression starting with the most likely system and component to cause the problem.

May also check to make sure the cap is seated properly and not off center at all. I've had a piston engine drop 2 cylinders because I didn't have the cap on striaght.
