When I load my file I have saved, in req fuel it goes to the default 350 CID and 42 LBS hr for displacement and injectors. I have set them at 2600 CC and 550 CC saved and reopened several times and they still revert back to the default settings. Any idea on what my issue is here?

 

It's the req_fuel value in ms that matters. The values in the built-in calculator are not saved, as they are only used once to determine the req_fuel value to use.
