Is there anything about the stock ECU that might cause problems with the auto trans if the ECU is removed and replaced with a MS stand alone?
I was thinking about converting to manual, but I don't really need to yet.
I know there is a seperate "E-CAT" ecu (I think it's called) for the trans which operates seperately from the ECU, but am curious about whether or not the car's ECU has any outputs to that transmision E-CAT or not...

There is no problem with using an aftermarket ecu with the automatic model RX-7, I have a bone stock 88 auto that I removed the stock ecu and made a plug and play adapter to run my new ecu through, the only consideration you will want to do is use the Air conditioning request feature to step up idle when you place the trans into gear, as it will load the engine down to around a 50-60% load value (42-50kpa)... with out it the engine idle will drop to around 550 which it will do easily with stock timing but it will be more prone to stalling if you come to a quick stop...you do have to make sure the manifold pressure operated switch on the right hand shock tower is still hooked up to the stock wire harness as this switch, in combination with the overdrive button, controls the overall 4th gear and lockup converter operation... hope this helps
