First of all you don't want to use cotton; you want to use Polyfill, polyester cotton imitation stuff. It depends on what type of box. If the box is ported you don't want to use any at all. If the box is sealed you can cram some in there to simulate more airspace.

What is your setup?

I have always taken the cotton out. I never filled my boxes or anyone elses for that matter with it. And when people came to us asking to work on their setups I would always take their **** out. Never had any complaints. I feel it just sound so much better without anything in the box.

Yup, if you ask me the polyfill deadens the sound, decreasing crispness. But if your running something like JL's that wouldnt matter, they are loud, low and clear, but not very crisp. Polyfill would actually be useful for the RAP inspired JL type subwoofers. It all depends on what you are listening to I guess.
