Is the window in? Are the struts on? How's the gap at the roof? Do the taillights fit flush with the quarters?

Every one that I've ever seen has that large gap. Some even have a lift on the passenger side where the side sits about 1" higher than the body line.

You probably just bought a poorly made hatch. With any aftermarket body panel, whether it is a front bumper, side skirt, or rear hatch, nothing will fit as well as the OEM part it is replacing. You can try to play with the hinges and things to see if you can decrease the gap to as little as possible, but it's more likely that you'll just have to live with it. Posting pictures helps get more input though.
