to cover or not to cover...
I park my car in an open lot and for the past year I have been using a cover on it every day (a custom noah cover -- very nice). Do you guys this that in the long run a cover will scratch and damage the paint? It's impossible to keep these things perfectly free of dirt particles (as well as the particles on the car from any drive), so I figure that over time this could cause more damage than it would prevent. I just started to notice swirl marks in my finish and wondered if the cover was causing them from putting it on/off every day. So do you guys think I should keep covering it, or bareback it...

I used that exact same cover for over a year when I first bought my FD. You have to make sure you keep your car's finish absolutely clean, or you will get some blemishes (I wouldn't call them scratches, more like rub marks in the clear-coat), that will show up under certain types of sunlight.
At least that is what happened to me. I was able to get rid of these blemishes with a good polish and wax job.
Also, be careful how/where you store the cover when it's not in use.

A california car duster is a good thing too. Just run it over the car before you put the cover on and that should also help prevent some of the particles you might have on the paint from damaging it.
