Air intake temp sensor
Will a stock N/A air intake temp sensor work with the E6K like the coolant temp sensor will? Or do I have to remove the stock one and tap that hole bigger for the haltech sensor?

Need to be replaced - the stock sensor is off by 1000x, so the sensor will fault the Haltech ECU.
The other option is to find a 93+/Series 6+ air temp, as the thread pitch should be the same (at least for FC's) and the characteristics are similar (off by about 10F).
