Question...

Since it is a pain to get the engine back into the car, only to find out that something is not right and then have to pull it again, what would it take to be able to do the initial run-in on an engine stand?

Basically, you need an engine dyno setup. Here's an example:

I couldn't find a rotary example, but there is one around as I saw a video of a IT racer's engine on an engine dyno.
