90 FC3S transmission issues

OK so I've been hoping to get some input before I go through the trouble of reinstalling the transmission into my car.

Ok, so I had the clutch replaced in my car after the old one dropped out on me going down the highway. After having the new one installed (since my shop I had no chance of putting it in myself) it ran great! Good power to the road and great shifting (at lease with the bad shifter bearings) it seemed this thing was flying high!

On my way back from a trip, I got a nasty grinding noise from the transmission which I couldn't figure out what it could be. I had the throw out bearing, pilot bearing, pressure plate, and clutch all replaced. After letting it sit for a while, mainly because I didn't have any ability to pull my transmission, I finally pulled it and found that the new pilot bearing was dry as can be and was missing 2 rollers (don't know if it happened when I pulled the Trans out).

What I'm wanting to know is there any way to check the transmission to make sure it's good before I put it back together? I mean before pulling it the grinding was only when the clutch wasn't engaged and when it was in 4th gear. If anyone from Central NY or someone here could help me it would be greatly appreciated. This thing is clean as hell and I would rather not allow it to rot into the ground. I'm a full time mechanic, but have very minimal knowledge of manual transmissions. Thanks guys!
