bought the profec e-01...have stock ecu.ami screwed!?!?

Unhappy bought the profec e-01...have stock ecu.ami screwed!?!?
i bought the profec e-01 and my sig shows my mods......plus it has high miles... am i screwed...will i be ok with the profec?!?!
