Do the instructions on the referenced page for the map and iat sensors only apply if you are switching to different sensors. I have a gm 3 bar map and stock iat sensor hooked up and working properly on the pfc. Do I need to rewire, or will it be right when I plug in the aem?

You shouldn't have to do any re-wiring as long as the aftermarket sensors are wired to the same pins that were used for the stock sensors.
Before firing up the engine, you will need to change the MAP sensor settings and IAT sensor settings so the EMS can measure manifold pressure and intake temperature correctly. This will also require you to make some adjustments to other settings like the breakpoints and the fuel/ign maps. Any tuner who has used AEM's should be pretty familiar with how to do this.
