Yanked the middle plug on CPU #2
What isn't going to work now? I've noticed that the horn doesn't honk every 20 seconds and the flashers and headlamps quit going up and down by themselves in conjunction with the horn honking which is always awesome in traffic honking and flashing drivers in front of you in a red sports car.... 
Battery seems to have stopped draining on it's own as well. Anything to worry about?

Well... I've had a problem with everything..... However yes you are correct. Once I took the hot lead out of the 40 positions it drops, I finally got the car to start well. I removed ALL the extra wiring under the dash that I could find. However I still had the "Hello people in front of me" issue with the car honking and flashing the headlamps while driving. So I yanked the middle plug from CPU #2 and seem to have retained most of the functions I need for legal road use anyway. Blinkers and corners etc. Is the middle plug solely for the alarm flash function?

That's the brain of the stock security system. There is a wiring diagram in the shop manual, links are in the forum.
Most likely some sensor is boogered up and telling the alarm to go off when it shouldn't. You can either just bypass it or trace things down and fix it. The shop manual does have test procedures as well as the wiring diagram.
