wiring connectors, pins, where to buy and how to replace? FD fuel injectors, timing connectors, etc?

My favorite "go to" source for any automotive electrical connector shells & terminals, to include full kits (connectors & correct terminals sold together) are these guys: https://www.corsa-technic.com/

There are other sources out there that I've used, but Corsa technic had everything I ever needed for my FD & FC wiring needs, their prices are very reasonable and they don't rape you on shipping.

As to the question "how to" replace, the answer to that question depends on how much experience you have doing automotive wiring work. What are your specific concerns?

I would buy a set or two of the generic multi sets from Amazon. You can get every tool for like $10. Then you just see which one fits best for the task.

Removing the old wiring and pins (and getting new pins) is my concern. I have a 12094429 Aptiv tool, but can't seem to remove the pins. I'm told it may need to be filed down somehow? See pic of FI connector pin with the orange pull out part pulled forward that I've been working on.

Getting the new pins & connector shell is the easy part - Corsa tech like I mentioned before.

That orange retainer lock needs to come out completely for you to be able to remove the terminals from the gray connector. Looks like you got it part way out, but it's hanging up? There's a plastic tang the back side of the orange lock piece clips into the gray connector shell internally, preventing its easy removal. To get the orange retainer out, you can try getting a screw driver blade between it and the mating surface of the gray back shell, and gently twist the blade, which hopefully disengages the tang from the grey back shell while pulling the orange retainer all the way out.

Once the orange retainer is out, you'll use one of those generic Amazon de-pinning picks that Cgotto6 mentioned. The pick will go in from the front side (the part covered by the orange retainer), and there is typically a slot for the pick to go in to - use a pick that fits. It's a bit of a trial & error process, but the general idea is to use the pick to get in there and disengage a tang (which is either part of the metal terminal or the plastic connector shell) that secures the terminal in the connector shell, and pull the terminal & wire out from the wire side of the connector. There's lots of good You Tube videos out there that can demonstrate this better than I can describe it, google "how to de-pin automotive connectors" and you'll find a bunch. The short video I linked below does a pretty good job of demonstrating the general process.
