Sounds like your synchronizers are worn or out. And since it's 3rd and 5th that you mention, it sounds like your 1-3-5 row of synchs are out. I'm in the same boat, only I rarely grind 3rd, my problem is 5th. I have to match rev into my 5th.

Fd's are notorious for the 5th gear synchro breaking. That's probably the case with both of your situations.

I shattered my 5th gear synchro powershifting. It threw a lot of metal parts all over the transmission and killed it.

I always go from fourth to fifth no matter what. It helps with that

Word, but theres a chance the the blocking ring near in 3rd and 5th gear could also be worn or broken pretty badly. You might really need to take that tranny apart to really figure out what needs to be replaced inorder to fix the problem.

The position of the gears as you see them on the shift **** has nothing to do with their layout in the gearbox.

I do agree though, the synchronizers are probably not working well in 3rd gear. I suggest you try double-clutching into 3rd and 5th, and if that helps a lot then you know it's a synchro.

It might help to go down to a GL-4 gear oil, rather than a GL-5, but the effect is probably much less than you'd want.
