Upgraded ECU needed?

All that was on the car was:

99 spec turbos, DP, CB.

The car seems to "skip" when started cold, so I am worried that the engine may be blown (even though it feels pretty good when warm).

Any thoughts if the prior owner may have popped it without knowing?

You need an upgraded ECU when:

1. You want/need to run more than stock boost
2. You want/need to use larger injectors
3. You want/need to install an aftermarket turbo kit which is not based on the stock turbos

I assume this is also true for an upgraded fuel system.

Any wisdom to lend on the "missing" at startup?

That depends on what "upgraded fuel system" encompasses. If it's just a fuel pump, then that can be done on the stock ECU. If it's larger injectors, then you need an upgraded/programmable ECU to go with them.
