Removed A/T control computer, now idle problems?

Hey guys, My cars a 94 Touring that the previous owner converted to 5 speed. the tach was changed out to a manual tack, but where the hold light would be, continually flashes when the key is set to on.

Im betting this is because of the computer not sensing the automatic transmssion for obvious reasons. so I read on the forums to pull out the AT computer which is the silver box behind the ecu about 7 inches wide.

I did that a day or so ago, and just today, when driving it the Check Engine Light would occasionally come on for a few seconds then go off, sometimes not coming on for 20 minutes. Now about 30 minutes ago the idle starts acting weird. if i blip the gas a hair it goes up to 1.5k, holds there and then eventully settles at 1000. sometimes it rests at 1, revs to 1.5, then drops and repeats.

anyone have any ideas? I'm going to replace the AT computer tomorrow and see if this helps, but i was just curious as to if you guys think it could be something else.

also, it backfires on startup occasionally now.

look at the ECU and write down the number on it. It should have a sticker on it that says something like N3A1... the actual number on the ECU will depend on the model year etc
