As to your question, that is pretty vague on "run into troubles with the car".
Yes, you can easily have boost issues if you run no catalytic converter and go with a mid pipe. But...what all does this Nurspec R system have? Is it just a cat-back system, meaning it is installed AFTER the catalytic converter? Or does it incorporate some sort of mid-pipe to REPLACE the cat? Have you taken off the stock pre-cat and installed a downpipe yet?
We need a bit more info.

Just putting on an exhaust shouldn't hurt you at all. Combine that with a free-flowing intake and you start getting a bit more likely to have some issues.
And if you upgrade the intercooler then yes, you definitely need to find some way to get more fuel to the beast and/or keep the boost under control.
There are a LOT of threads here that deal with issues like that. I will be the first to say, 'search' around using keywords like "intake" or "exhaust" or "overboosting with exhaust", etc.

Boost creep will be your main issue and on the stock ecu this can cause some problems when boost climbs above 10psi (stock boost). If you get a boost gauge so you can monitor the level of boost, you can probably stay away from any major problems in the future....

The thing to worry about is boost creep *and* changes in boost level.
Here's the thing: with a completely stock car, putting on an aftermarket exhaust and midpipe will not cause boost creep. It probably won't cause a large change in boost level. But you still haven't addressed the stock downpipe problem, and when you do you probably will start having problems.
Put the boost gauge on first. Then put on a downpipe. Then change the intake and/or cat-back. Change the midpipe last.
