Question about auto rats nest?

I am doing an engine swap and vacuum hose job on an automatic. I noticed the last person who worked on this car removed the check valve for the doubble throttle on the auto rats nest. Does anyone know if I set it up like a manual rats nest will it give me problems? Normaly the doubble throttle solenoid on manual cars has a filter on it, but on auto cars it has a check valve on it. I just need to know if I can set it up like a manual, or do I have to set it back up the auto way?

if I remember right there really isnt much difference between the auto's vaccum setup and the manuals. Maybe one or two lines.

I know the difference, I just need to know if I set it manual will it work with the auto.
