Lower one should be a vacuum line for the oil injector. The top is the feed for the coolant to the back of the water pump that can be seen with a black cap as already on it.

Should those two things be blocked off or covered? What is that hose supposed to be connected to?

The one on the right is part of the throttle body coolant routing. Most likely they plugged it on the rear iron as well. If you are going to remove those I like to pull the nipples and tap for a npt plug. The caps tend to split and leak.
